Harriers went into the game as the only other side apart from runaway leaders Chorley yet to taste defeat in 2018/19, although they had drawn four of their previous nine matches.
But it took the home side just 6 minutes to open the scoring when Anthony Dudley was brought down in the box and he got up to beat Brandon Hall from the resulting penalty.
Chances were few and far between for the remainder of the first half, but 7 minutes into the second period, Chester doubled their advantage when Matty Hughes headed home from close range following a half-cleared corner.
However, Harriers were awarded a spot-kick of their own in the 72nd minute to give them hope.
Steve Howson was judged to have handled the ball as a cross came in and Ed Williams converted from 12 yards.
The visitors weren`t able to find a leveller though and on 81 minutes, Hughes made sure the points stayed at home when he made it 3-1 with a fine solo effort.
